If the screen prompts you to enter a password, please enter your Mac's user password to continue. When you type the password, it won't be displayed on screen, but the system would accept it. So just type your password and press ENTER/RETURN key. Then wait for the command to finish.

alternately, you can open the MKV in QT+perian once, let it load the whole way, then do file » export, then choose “movie to MPEG4”, then hit the options button. assuming your MKV uses standard AAC audio and AVC video, you can choose “pass through” for both the audio and video tabs, and untick streaming in the streaming tab. i believe you can pass through AC3 as well, but the resulting M4V/MP4 will require perian to be played as well. for those unaware, choosing “pass through” will just pass the audio and video through untouched. ie: you won't lose any quality, or have to wait hours and hours for a transcode to take place.
