Note that Subler uses a process called muxing to inject the subtitles into your video file without any new encoding, and it simply edits the file that you open and saves it with the same name. For this reason, you may want to make a copy of your video before starting this process.
Subler is a free Mac OS X app to Mux video, audio, chapters, subtitles and closed captions tracks from mov, mp4 and mkv as well as to edit metadata and create tx3g subtitles tracks, compatible with all Apple’s devices (iPod, AppleTV, iPhone, QuickTime).

Make sure that your MKV file contains “Apple TV compatible” codecs (especially H.264 for the video). Subler only works if the media formats inside the MKV/Matroska container are something your Apple TV can play. If that’s not the case, the new Subler movie simply won’t work. See How to stream MKV files to your Apple TV for details (if you don’t have compatible codecs, you have to choose another way like described in the mentioned article).
Remember timestamp display mode (separately for player/playlist).
