Sketch boasts an impressive feature set, and I'm personally finding it very useful for the two tasks you described.
For full scale sequencing projects where you do not know the sequence you'll need MacVector and a separately purchased plugin called Assembler. This is a full contig assembly application that uses the phred, phrap and cross_match algorithms from the University of Washington to assembles traces into contigs. The original question seems to be concerning an alignment editor for manual manipulations of alignments (like BioEdit but for OSX). of these answers are automated multiple alignment programs...(some of which have editing capacity). I wonder if anyone has a recommendation for an open source alignment editor for OSX that allows one to manipulate the multiple alignment manually, add 'masks' for exporting alignments with variable regions removed...
